We begin mid flight on a busy night time flight. The flight is going through an electrical storm, and the ride is very bumpy. A man seems particularly jumpy, and injects himself with an insulin stick. Still frantic he makes his way up the plane. An air hostess chases after him, and as he turns his face if literally dropping off his bones. Soon the entire plane share the same symptoms, all dying a horrible death.

We cut to FBI agents Olivia Dunham and John Scott, in bed together. They are having a secret relationship. Olivia's cell rings and she is called into work. John is called soon after and also leaves. The pair go to the airport where a plane (which is equipped with full auto pilot, including landing) has just landed. There is no life in the plane and blood all over the inside of the windows. Olivia butts heads with Agent Frank Broyes, who blames Olivia for putting a friend of his in prison. The FBI go inside the plane and are greeted with many skeletons with small pieces of flesh stuck to them.

Olivia and John follow up a lead of Broyes, which leads them to a locker storage facility. Here they find all manor of home made laboratories. The see a mysterious man who runs off, Olivia and John chase, but the man detonates a bomb. Olivia survives the blast, John wasn't affected by the bomb blast, but has been infected with a mysterious pathogen. His skin is translucent and he'll be dead soon.

While looking for a lead Olivia comes across a Doctor Walter Bishop, who was involved in military testing with "Fringe Science", testing the pseudo science like invisibility, teleportation and cell regeneration. Doctor Bishop has been institutionalised for 17 years after an accident at his lab left one man dead. Here he worked with a man named William Bell, who now run a worldwide company, Massive Dynamics. Only family can see Dr Bishop in the hospital, so Olivia tracks down his son Peter in Baghdad, where he is hiding from money problems. Peter hates his dad, and blames him for his a lot. Olivia blackmails him into accompanying her to the hospital to see his dad. At the hospital Walter tells them he will need to see the body. After talking with Broyes, Walter has his lab reopened and equipment he needs. After examining John, Doctor Bishop says he needs more info, and they need to find the man who made the bomb. He tells Olivia he can help her get inside John's comatose mind and see his memory of the blast, as John is the only person who saw the mystery mans face. To do this Olivia needs to has a rob inserted into the base of her skull, be given a overdose of drugs and go into a floatation tank. He says it works, and you can even see the memories of someone up to six hours after they have died. Peter tells her his dad is crazy and not to do it. But Olivia decides to do it.

In the tank after a while her brain syncs with John's and they "meet". Here Olivia sees the face of the man who detonated the bomb. Without revealing how she did it, she takes her info back to the FBI and creates a photo fit. They discover the man died on the flight. They then find out the man had a twin, Richard Steeg, who must be the bomb maker. They also discover he worked for Massive Dynamics. They go Massive Dynamics, but don't get to see William Bell, instead they are seen by Nina Sharp, Executive Director. She says they sacked Richard Steeg a few months earlier for trying to take company information out of the office. Massive Dynamics lead the way in weapons research, and advanced technology, so company secrets were dangerous. She shows Olivia her arm, which is an advanced robotic arm. She says the company saved her and do good work.

After getting an address they track Richard down, and after a long chase they get him after he is injured in a fall. He reveals how to reverse Johns condition. Doctor Bishop uses the information and successfully begins to reverse Johns condition. Now in hospital recovering John looks set to be ok. Olivia meets with Broyes who says people are impressed with the work she has done on this case. He tells her the incident on the plane wasn't a one off and there have been other incidents all over the world. He says 46 children who went missing years ago began turning up years later and haven't aged a day. In Sri Lanka a plane flew over a village resonating a sonic boom which blew hour windows in homes. An hour later an earthquake set off a tsunami which killed 1000s. He offers Olivia a job in his department, but she says she is happy where she is.

Back at the hospital Olivia asks Richard who he sell his info to, but he said he was threatened by an FBI officer and has a recording. Olivia goes and recovers the tape and is shocked to discover John threatened Richard in a phone call. As she listens John gets out of bed, goes to Richards hospital room and smothers him. As Olivia arrives back at the hospital John is speeding off. She chases after him in her car, where he tries to run her off the road. After a long chase he crashes his car. Olivia stops, running over to his car where he lays in the road dying. As he dies he says "ask yourself who Broyes sent you to the storage unit. Olivia doesn't understand, and he dies. Olivia agrees to join Broyes, along with Doctor Bishop and his son, who needs to be there as a scientist and legal guardian of his dad, as a condition of his dad staying out of the institute.

Finally, at Massive Dynamics Nina Sharp stands over John Scott's dead body. She asks an the man who brought the body in how long he has been dead, and finds out it's five hours. She's orders the man to "question him.."
